Go to: Edit > Plugins > Status Icon > Configure... Change the status icon behaviour from "Owns the main window" to any other option you like.
Change Exec-entry in /usr/share/applications/totem.desktop to:
 Exec=totem --no-existing-session %U
WARNING: The --no-existing-session option doesn't work with Totem 3, and prevents startup when used. Running totem from a script that starts a new session bus still allows multiple Totem instances:
